How to avoid Duplication

I have a single very large folder (600GB) that I need to split into two folders and relocate to different HDs on the same computer. I'd rather not have the entire thing duplicated in my backups. Is there any way to make these changes so that BA recognizes that the files are already backed up?

What is the configuration of your backup? Which engine are you using (System Protection, File Protection, File Archiving)?

But as a general rule, your backup will be based off the file structure of the source data - so creating new folders/files (even if they're copied from an existing source) will most likely mean that these files will be included into the backup under the new file structure.
