Windows server 2008 R2 Bare metal restore fail

Hi there, I am testing a bare metal server restore to different hardware, but the same spec.
After the restore completes, the server attempts to boot into windows but stops at a black screen with a white cursor. Ctrl-Alt-delete does nothing, but I can activate sticky keys by pressing Shift 5 times, so the OS is responding in some way.
Using a windows recovery CD, I can see that the Volumes have been assigned the incorrect drive letters - the original C: is listed as D: and the original D: is listed as C:. I can use diskpart to reassign the drive letters, but this does not survive a reboot.
I'm not really sure what to try next.
