Combine Windows Backup and BackupAssist

Hi,
I am looking into BackupAssist (installed the trial version) on our SBS 2008 R2 server.
Main reason is that the built-in Windows Backup tool won't let me configure 2 backup schedules (one to internal disk and one to USB-disk, without rotating).
If I configure a daily Backup-Assist job (e.g. drive image backup job) to disk B (USB),
can I still keep using the internal Windows Backup tool to backup my server to disk A (internal drive)?
If so, can they both use incremental backups? I suspect that when using incremental backups, file flags are set.
So can a 2nd backup job then still do incremental backups?
